Purely by my own observations, the value of m/kWh used by the GOM is not the same as the that displayed on the dash. KIA are probably being coy about documenting their foul-ups, and will not come clean in writing. Has the dealer refused to perform the Service Action?

Yes, the auxiliary battery will be charged during the charging of the propulsion battery, but it sounds like the aux is on it's last legs if it died after only 10 minutes of running the aircon. I think you are probably right that it's a problem in the transmission. I don't know if KIA supply transmission components or just the complete assembly. Could you perhaps source one from a breakers yard?
